[ via Need to Know ] When I was a graduate student, I used mh and emacs to handle my mail. And I indexed all my mailboxes with WAIS (thanks Thinking Machines). You can return to those glory days with Finder Mail for Mac OS 9. It downloads mail to the file system. You can index your mail using Sherlock (woah, components), and extend the system using AppleScript. The drawback is each message sucks up at least 4k of disk, but the clever developer will come up with a way to use compression. This makes me want to go look for mh ports for BSD/Darwin.
